What to do?

This attempt I went for a more cautious approach in the early game, clearing every level. Then switched to high-value targets in the mid game, and finally jumped down to dungeon 99 as soon as I thought it might be possible. Not at player level 50 and not with the best weapons, but it might have worked.

I didn't use the rogue steal once! but their spell Recharging is a game changer: so much more reliable than using artefacts or scrolls, so you can really get a lot out of only 1 or 2 wands/staffs.

Are you sure he is gone though ? He might be stuck in some perma walled structure.

I have never tried to melee Morgoth with a rogue - always with ranged attacks, preferably wands of annihilation, but I get that with forced descent you don't always have a lot of choice :(

Though I am going to try to improve my ability/strategy for melee with Morgoth in some upcoming games. Maybe I will try wizard mode and save scumming and just keep repeating the futility until I start to figure it out :)
